Back brake fading away

I having problems with my 2003 BMW F650GS. Now for a couple of weeks I've been doing a lot of commuting in peak hour traffic. About halfway through the ride all of a sudden with no warning, my back brake is just gone, you can pump it, nothing happens. Then I just take it slow for a couple of minutes and then all of a sudden it's back again, as if it had to cool down or something. What can the problem be?
