Struggling to get a passport due to fingerprints not matching at home affairs

Hi
My boyfriend and a friend are planning a trip to Namibia and now home affairs havent issued my boyfriends passport as his fingerprints dont match on their system. They need to compare his prints on 2 systems in pretoria, however it is a manual process.only once that is done  will they process his passport. Did anyone have the same experience and if yes how long did it take to get ur passport?
