bike not starting, again

Kawasaki KLR 650
I've been having a bit of bad luck with my new klr. About 2 months ago, it cut out and wouldn't start. The starter motor worked but the bike was not starting up. As it was still under warranty I took it to kawa, and after 3 weeks they found a faulty wire somewhere in the main wiring harness. Since then, the bike has been going fine untill yesterday, the day before my bike trip was about to happen. The symptoms before cutting out were a shuddering, as though running out of fuel. That happened a couple of times, then the bike cut out and wouldn't start again. The things I've checked so far are:
spark plug sparking
all fuel filters clean
air is been sucked into the airbox
fuel comes out of the petcock when I disconnected the fuel line and push the starter button

Eventually the carb was disassembled and cleaned. The bike went fine for a few 100m, then started shuddering again before finally cutting out.

Any knowledgable WD's have ideas as to what the problem could be?
