All the BMW 650's with fuel injection have two common idle related problems.
The first is usually throttle position related. When the bike starts with throttle partially open ( either as a result of the rider holding it open or not enough slack etc ) the BMS records that throttle position as...
I would unbolt/remove the pot/reservoir with the sand in it and flush it holding it upside down ( leaving it connected to its tube ). Also, pump fluid backwards through the system from the bleed nipple. A large syringe and a piece of plastic tube is usefull.
+1 on the oven cleaner. I've used it on aluminium too as long as you don't leave it on for long. A long handled brush like a small toilet brush ( new! ) or similar helps too. Use the aerosol type of cleaner that foams. Spray on, scrub immediately with brush and spray off with a hose. Watch out...

Difference? Probably very little unless you get conditions causing carb icing.
But from your avatar you should know what carb heat and carb icing do.....
Heat off with specific set of conditions conducive to carb icing and the carb slowly ices up, blocking the venturi and effectively throttling...
Probably one of the relays ( load relief or Motronic - I can't remember which one ) found under the plastic housing behind the headstock. I remember reading about a similar problem on F650.com
OK maybe not ANY bearing shop...perhaps I should have said specialist bearing/seal shop. The place I usually use stocks only bearings and seals, and has seals in about any shape size and lip variety you could think of.
BTW, Double lipped seals ARE standard oil seals. So are single and triple...
More than likely it's the voltage regulator.... A common problem on the funduro 650 ( pegasso's relative)
Search F650.com FAQ's wrt to the VR. I forget the full details of it but when headlight is on the electrical load allows the VR to work properly, without load it doesn't deliver correct...

For rear master cylinder rebuild don't get the BMW kit. It only contains an O ring and a oil seal.
There are many KTM, Aprillia & Moto-Guzzi's that use the same master cylinder. Available off E-Bay...
The temp signal for both the light and the fan is routed through the BMS-C. Try a BMS swap with another healthy bike? Also wiring issues - chaffed, shorting wiring is also high on the possibility list.
